I can think of one draw back to the player clip, and maybe this is a game bug I don't know. When you nav_generate, mesh will go outside of the player clip brushes. So why player clip?

Player clip is important for games such as L4D, where the ai spawns outside of the playable area. There is really no reason to use player clip in cs unless you are making a custom map with ai only areas.

You only need to use the world brush and vector tool to build shapes like these.
1. Build the whole building with 4 brushes
2. Make the corners into 45 degree angles
3. Select the whole building
4. In your y/z graph select the top corners (using the vector tool) and move them towards the center of the building
5. Do step 4 for the x/z graph

Edit; I had a run around your map. There are a few places where it is very maze like. A general rule of thumb is don't have two hallways connect to each other, have them connect into a room. I drew two suggestions on how you could improve the layout. http://imgur.com/n9Mvtdu

I was think I could do a designing company instead of the library. Both would be fairly similar, just less books.

I changed the connector from mid to A site. I'm not sure if this was the cause of your concern though.
Most of the map is going to be inside with some parts outside. The picture of the bombsite above, is going to be one of the places where the map is outdoors. There are a few hallways which I was tempted to make more narrow. For the scenario I was think of a modern library or college building.
